A PayPal QuickBooks integration costs between $0 and about $300 a month for most US sellers. Checked on October 5, 2026, Intuit's own PayPal connections are built into QuickBooks Online, and its help articles list no extra fee. Paid sync apps start at $19 a month on PayPal-specific tools such as PayTraQer and $29 a month on A2X for PayPal. Synder starts at $65 a month and Webgility at $79 a month, or $52 and $69 billed yearly. Almost every paid option prices on how many PayPal transactions you run.

The price only answers half the question. Each option here moves PayPal activity into QuickBooks. None of them proves that what QuickBooks now shows agrees with the money that actually reached your bank account, which is where PayPal bookkeeping usually goes wrong. We read each vendor's own pricing page or help article on October 5, 2026, and the tables below show only what they publish.

How much does a PayPal QuickBooks integration cost?

Expect $0 for Intuit's connection, $19 to $50 a month for a PayPal-focused sync app up to 5,000 transactions, and $65 to $300 a month for Synder or Webgility, which add other sales channels. Bookkeep is the exception again: it prices on annual revenue rather than on transaction count.

Three tools that come up in searches are missing on purpose. Link My Books has no PayPal channel and only sees PayPal as a payment method inside Shopify or WooCommerce. MyWorks syncs Shopify and WooCommerce orders, not a PayPal account. Amaka's pricing and integrations pages did not mention PayPal on the day we checked. PayPal itself does not sell a QuickBooks sync for a regular business account; its own help page covers only PayPal Point of Sale.

Is the PayPal QuickBooks integration free?

Intuit's version costs nothing beyond your QuickBooks Online subscription, and it now comes in two forms. Connect to PayPal imports sales, refunds and shipping fees daily into a separate PayPal bank account in QuickBooks, syncs about every three hours, can hold several PayPal accounts, and does not support multi-currency. PayPal Connector by QuickBooks imports gross amounts, fees, net amounts and transfers, usually within two hours, with up to two years of history, but it connects one PayPal account and cannot import PayPal transactions that started in Shopify.

For a single US seller with one PayPal account in US dollars, the free connection is the right place to start. Sellers move to a paid app for three reasons. They hold PayPal balances in more than one currency, which Connect to PayPal does not handle. They want one summarized journal entry per payout instead of a QuickBooks record for every sale. Or they sell through several channels and want PayPal, Shopify and Amazon mapped the same way in one tool.

What does each PayPal to QuickBooks app cost at 200, 1,000 and 5,000 transactions?

This is what each published ladder charges one PayPal account at three monthly volumes. Monthly billing, with the yearly rate in brackets where the vendor publishes one. Webgility counts orders, so we treated one order as one PayPal transaction and added its $10 blocks of 500 extra orders to the cheapest plan that fits.

Two things stand out. PayTraQer is the cheapest paid option at every volume we priced, and the gap widens as volume grows: $49 against $115 to $299 at 5,000 transactions. And Synder's figures are starting prices; it says the final price is tailored to your transaction volume within each plan, and extra volume is billed separately at a rate it does not publish, so get a quote at your real numbers before you compare it with a fixed ladder.

Which PayPal QuickBooks integration is best for an online seller?

If PayPal is your only processor and you run one account in US dollars, start with Intuit's connection and pay only when it stops fitting. If you need multi-currency balances or one clean entry per payout and PayPal is your main channel, PayTraQer and A2X for PayPal are the PayPal-specific tools, and A2X posts summarized settlements while PayTraQer can post consolidated or itemized records. If you also sell on Shopify, Amazon or Stripe, Synder or Webgility keep every channel in one mapping, and Bookkeep is worth pricing when your revenue is high but your average sale is small.

One warning for founders thinking about leaving QuickBooks. The new AI ledgers do not list PayPal among their native integrations. We checked Puzzle accounting and its alternatives and Digits accounting and its alternatives, and on both sites PayPal arrives through the bank account or a file import. If PayPal carries a real share of your sales, ask how fees and refunds get in before you switch.

Why does PayPal still not match QuickBooks after the sync?

Because a sync app copies PayPal's records, and PayPal's records are not your bank deposits. PayPal keeps a balance. Money sits there until you or an automatic rule transfers it, so one bank deposit can cover dozens of sales from several days. Fees come out of each sale, refunds and chargebacks pull money back days or weeks later, holds and reserves delay part of a payment, and a balance in another currency is converted at PayPal's rate when it moves. A connector can post all of that correctly and the PayPal account in QuickBooks will still drift if a transfer lands in the wrong month or a deposit comes in twice, once from the connector and once from the bank feed.

The drift tends to surface at tax time. If PayPal sends you a Form 1099-K, it reports gross payments, before fees and refunds, so it will not equal your deposits or the sales QuickBooks shows unless you can walk from one to the other. Sole proprietors who file their own return can load that form into an AI tax filing tool that reads 1099s, but the walk from gross to net still has to exist in your books first. That walk is reconciliation, and none of the sync apps above sells it as a feature.

Do I need a sync app and reconciliation software?

Most PayPal sellers need one way to move the data and one way to prove it is right. The sync moves data. PayPal reconciliation software checks the result against the money that arrived. Reconciler connects PayPal and QuickBooks Online read-only, takes your bank statement as a CSV upload (Mercury and Brex connect directly), and matches each PayPal transfer to a bank deposit and to the ledger entry line by line, with a plain English reason under every pair and every exception flagged. What should I ask a vendor before paying for a PayPal sync?

  • What counts toward the limit? Synder excludes processing fees from its count. Ask whether refunds, transfers and currency conversions count, because each can add a line per sale.
  • Does it handle PayPal balances in other currencies? Intuit says Connect to PayPal does not support multi-currency, so this is often the first reason to pay.
  • Does it post each sale or one entry per payout? A payout summary keeps QuickBooks readable at volume; per-sale detail helps when a customer disputes one charge.
  • Where do fees, refunds and chargebacks land? Ask to see a refund issued two weeks after the sale and which account the fee hits.
  • How far back can it import? Intuit's own articles quote 90 days, 18 months and two years for different versions of its connection, so confirm the number for the one you use.
  • How will I know the PayPal account in QuickBooks is right at month end? If the answer is "check it by hand", plan for that job or for a tool that does it.
